What is a Gut Microbiome Test?

How a Gut Microbiome test works and how we use them at Clarity Health

Summary: Gut microbiome testing is one of the most valuable ways to understand what’s really happening inside your digestive system and uncover hidden contributors to ongoing symptoms. Think of it like a detailed blood panel for your gut — a data-rich snapshot that shows how well things are functioning at a given moment. These tests measure the balance and activity of your gut microbes, identify potential troublemakers such as parasites or fungi, and map hundreds of bacterial species and biomarkers that reflect overall gut performance. When interpreted by an expert clinician and paired with complementary lab work, gut microbiome tests can reveal deep insights that unlock long-term healing.

What is the Gut Microbiome?  Your gut has trillions (yes trillions) of bacteria, fungi and other microbes that interact in a complex, dynamic ecosystem.  These microorganisms influence almost every aspect of your health – including nutrient and vitamin absorption, mood, immunity, inflammation and more.  For example, an estimated 95% of serotonin is located in the gut, as well as 75% of immune cells.  Because of this, individuals diagnosed with chronic health conditions often show gut dysbiosis – an imbalance in their gut microbiome.  While the relationship is bi-directional, emerging research suggests that an imbalanced gut microbiome can be a causal driver to chronic health issues – such as this example where induced gut dysbiosis led to depression-like symptoms in previously healthy mice.  This means that the gut microbiome is an essential starting point when dealing with ongoing health issues.

How Do You Test the Gut Microbiome?  Our at-home tests are simple and the process starts with a small stool sample mailed to our partner labs, who use two complementary technologies that combine to give a data-driven breakdown of the what & how – what is in your gut, and how your gut is functioning:

  • Shotgun Metagenomic Sequencing – Sequencing all of the DNA in the sample to identify and quantify every microbial species present.
  • Stool Chemistry Analysis – Measuring specific molecules and enzymes to produce biomarkers for digestion, inflammation, immune activity and more.

What Can I Expect in My Gut Microbiome Results?  These tests are comprehensive, often with multiple pages of data.  At Clarity Health, we distill this down for our members into 2 main categories:

  • Clear Findings – Yes/no indicators for parasites, infections or other pathogens.
  • Composition Findings – Measurements of hundreds of bacterial species and biomarkers showing the proportional presence of each strain, including overgrowth or undergrowth patterns.

These measurements create a map of your gut, guiding Clarity providers towards the underlying root-cause of a patient’s ongoing issues.

Are There Any Limitations of Gut Microbiome Tests?  These tests are extremely valuable.  However, like all medical testing, there are key considerations when using them:

  • First, they are a point-in-time snapshot.  Similar to a blood panel, they reflect what was happening in your body on the day the sample was collected. That’s why at Clarity we always view results within the context of your health history, symptoms, and related tests.
  • Second, accuracy and depth of data varies widely across the dozens of different gut microbiome tests.  At Clarity Health, we exclusively partner with professional-grade labs that meet rigorous clinical standards.
  • Last, the gut microbiome is incredibly complex and the science is still evolving.  Researchers continue to refine what a “healthy” gut microbiome composition is, and how that may vary between individuals.  That’s why Clarity Health doesn’t rely on data alone.  We use these tests as one component of a multi-point assessment system.

When used correctly, microbiome testing is one of the most powerful diagnostic tools available, and a key component of Clarity’s root-cause, precision medicine approach.
